I noticed the master page for the new ASP.NET uses a menu.xml file if there is no database to draw from, in order to generate the left column menu. Is there a reason why it doesn't use a web.sitemap?
Does anyone have a .NET app out there, using the ASU ASP.NET template and is also using a web.sitemap file?

Good question. I'm not aware of anyone who has customized ASU.master in this way. Not sure that there's a reason, other than the master page was created when 2.0 was still fairly new. There is a ShowMenu() method in ASU.master.cs and I'm thinking that is probably the place to work. I have not had time yet to dig into it but I would like to update the code to use web.sitemap (and also maybe the Theme folder and other ASP.NET features). Let me know if you pursue this further on your end and I'll do the same.

It shows how to use the web.sitemap file & it should be pretty easy to integrate that with the ASU template.
